Could someone tell me what the proper sequence is when removing the cables from the batteries? On the Iltis, I removed the kill switch, disconnected the negative at the 12v side (driver's side battery), then disconnected the 24v from the second battery (passenger side). I then disconnected the cross connect cable between the batteries first at the positive terminal of the passenger side. Reinstall was in the reverse order.
I don't want to fry anything...

You are doing it right. Always disconnect the negative first, that eliminates the possibility of short-circuiting the positive post with your wrench against the body.
