Master Cylinder damaged?

Here are some questions I have for those of you, who are true gear heads...
After assembling my front right two brake lines, they were disconnected due to my CV boot repair, I am having no pressure on my pedal. Here is the background...I did not have the sealing nipples to prevent the fluid from draining, and therefore just let it drain out into a container. After having assembled everything, there was no pressure. The reservoirs are filled again, and I brought the truck to get the air bled out. The mechanics told me that the master cylinder most likely is broken, because it was dry and drained out. Somehow, I do not want to believe that fact. So here are my questions before I spend all the money for a new master cylinder.
What theoretically could happen if I re connected the two brake lines in the wrong order and not where they were connected to?
Where are the brake servos located? I doubt the shop bled them...
Where is the warning valve? The shop did not re set it...
